Next Generation Sequencing Data Analysis

BioCOS is advancing its technology pipeline tool and with added novel knowledgebase to analyze Next Generation Sequencing (NGS) for the whole genome as well as specified genomic segments. Other than the basic data analysis, it covers:

  • SNP discovery
  • Mapping structural variations
  • Mapping SNPs and repeats
  • Estimating susceptibility to complex diseases
  • Analysis and Annotation of RNA Seq data

Microarray/High throughput Data Analysis

BioCOS has tailored its own tool for algorithm and knowledgebase to accurately and stringently analyze and annotate following array data: miRNAs/piRNAs, ChIP-chip, SNPs, CNVs and gene expression data.

Integrated Analysis for small RNA targets

(a) we do several types of bioinformatics analysis on miRNA data that also includes mapping and identifying novel miRNAs.

(b) It builds integrated stastical data models to identify accurate gene targets for miRNAs and also builds models to identify novel mechanisms, which are synergistically regulated by miRNAs.

Gene/Genome Annotation

We have developed a combinatorial method/tool to do reliable annotation of genes. The tool is tailored and customized for any organism. Another automated in house tool has been developed to identify all the DNA elements, protein coding genes, isoforms etc. for a given genome sequence.

Biological Imaging Solutions

BioCOS is developing an unique IP pipeline tool to analyze various types of biological images, IHC and 2D-Gel Images.

Our research is focused on the various diseases and development of computational systems and methodologies to effectively understand their complexities. These approaches are being used to develop our in house technologies and also to aid our customers in the development of biomarkers, disease diagnosis etc.

Diseases

Diabetes Type-1 & Type-2

Diabetes is a polygenic metabolic disorder and its progression in the patients lead to several other organ complications. BioCOS researches and develops analysis protocols/products to analyze and simulate this metabolic syndrome from different types of molecular data.

We are working on Analyzing pathways, Candidate Genes, Building systems biology networks using a vast and curated knowledgebase of diabetes specific genes and pathways. The entire analysis is conducted in a BioCOS's automated statistical pipeline tool, which supports various types of input data and data formats

Case Studies (Related publications)

  • Expression-based network biology identifies alteration in key regulatory pathways of Type 2 Diabetes and associated risk/complications (PLoS ONE, December 2009 | Volume 4 | Issue 12).
  • An integrated network biology approach identifies transcriptionally altered pathways indicating risk of cardiovascular diseases in Diabetes Type II condition. APBC 2010 (The Eighth Asia Pacific Bioinformatics Conference), Bangalore, India, 18-21 January 2010.).
  • Significant deregulated pathways in Diabetes type II complications identified through expression based network biology. IC3 2009, CCIS 40, pp. 445 - 453, 2009

Malaria

Malaria is an epidemic disease in Indian and South African Continent. The disease is deadly in developing countries.

Analysis of high throughput molecular data with BioCOS Proprietary Tools is done to identify functional and regulatory biomarkers

Gene/Genome Annotation to identify key pathways, genes/proteins and regulatory elements from various types of molecular data

Case Studies

    • Several hypothetical genes involved in host pathogen interactions have been characterized as they seem to be important and show differential patterns from proteomics and genomics data.
    • In house Multidimensional Systems Biology Data Models have been/being created to better understand host-pathogen interaction and pathophysiology of the disease.

Cancer

Studies on high throughput gene and protein expression data from cancer tissues to identify the pathways, functional and regulatory systems biology network modules, identification of key regulons and miRNAs involved in modulating the major/key pathways and functional network modules etc. We develop multidimensional supervised data models to predict stable expression signatures and markers for certain cancers.

BioCOS LS owns manually curated databases with maximum number of genes getting modulated for some cancers.

BioCOS LS has performed case studies on small cell lung carcinoma, glioblastoma, breast cancer etc.
